Question 1: Does the domain in question rely on client-side JavaScript to load/modify content or links on the page?
The first step in diagnosing any issue involving JavaScript is to see if the domain uses it to load important content that could impact SEO (content or links on the page). Check manually.
Even on a large e-commerce website with millions of pages, there are usually only a few important page templates. In my experience, manually checking should take at most an hour. I use the Chrome Web Developers plugin , disable JavaScript from there, and manually check the important templates of the site (home page, category page, product page, blog post, etc.)
